Maybe the original poster is experiencing this bug in an older save? That is my only idea for a possible reason.
Depending on what instance of the chamber you actually activated, it would have had no impact on the Gateway Engine at the core. Sometimes the overlay was so exact that you could not tell that there were actually two Gateway Chambers instead of one. There used to be a bug where the Gateway Chambers on Glacio were duplicated and overlaying each other.
